Fixed, you have to put the world in singleplayer for it to load all the spicy chunks and then you can put it back in the server. Thanks for the idea.

I'm gonna check on Singleplayer if everything is maintained the same.
Update: Yes, it works on singleplayer. Also the spawnpoint on my server might be screw'd. I'm using the newest version of Spigot for my server, so I don't really know what went wrong. -
I played on a server with a friend weeks ago, and I wanted to make my own server since it's gonna be more reliable that way. Suddenly, after downloading the world.zip file, i noticed that.. a LOT of chunks were re-arranged and everything that we built together isn't there. Haven't tried to look into the inventories of our accounts yet, but I'm guessing that it went *POOF* too...
