It seems to be an Dimension conflict, and yeah it was.
I just changed I:storageDimensionID=2 in config/AppliedEnergistics2/AppliedEnergistics2.cfg

This mod adds a chest and a bag in which you can store an infinite number of items in one slot, that is, there is no limit for 64 items in one slot.
