I might be that plugins from dev.bukkit.org were also affected.

To me it doesn't look like it has a configuration folder, but you can ask the plugin creator for clarification.
Also please note that the plugin is a API/Library plugin. Usually such plugins do not have features like commands which can be used by users directly, they just provide features to other plugins.

Try to remove mod by mod and check each time between if it is working again,

I don't see a crash in the log, are you sure that the plugin should generate a configuration folder?

.jar files don't get extracted in general. They generate config files / folder on the first startup with the new plugin. If the plugin does not do that it either has no configuration options or it just crashes on startup.
Therefore, share the server log.
