I just deleted both zip files and downloaded it again, it worked without problems.

Our system is linked with curseforge. As soon as the update is published on there it will be available on our website.

This sounds more like a plugin problem.
I had a look at your server files and noticed the plugin AntiOP which might be the cause.

You should not loose anything. But we always recommend to create a backup.
