Does it work a plain new installation of the client?

Just to be sure, you all updated the client and it's running on the same version as the server?

In general you can restore backups on the backups page.
Why your was modified in that way is probably related to the update of the pack. I recommend you to contact the modpack creator about that.

As I said, I'd recommend contacting the creator of the modpack.
You're probably not the only one with this problem and he'll be able to troubleshoot and fix this
