It looks like there's something in your world which causes the problem.
Usually this causes the server to crash when a broken chunk get's loaded.
I would recommend you to start over with a new world.

According to your server log you're trying to connect to the server while it is not even fully started.
Additionally it looks like it's running out of RAM, try to remove some plugins

I checked the logs and I couldn't find any indication of a failed save caused by our system.
You're the only one reporting this, so I assume it's probably somehow related to your installed plugins.
The fact that you say that even backups don't help also indicate that.
Some things you can take care of:
- You can try to remove some plugins / remove plugin by plugin to find out the causing one
- Share the log from that session where you notice a loss of data
- What exactly was lost? (Only playerdata?, Only specific worlds? Were changes to configuration files also lost? etc.)
