You can just upload schematics to your servers /plugins/WorldEdit/schematics folder (or /config/WorldEdit/schematics if you are using the Forge version).

You can start your server (with a queue), install new plugins/change plugin configs while its online, restart your server (without a queue) to load new plugins.
You can just install plugins while your server is online and then use the Restart button.
They allow you to execute JavaScript on your server. So you could for example use them to load custom plugins.
