dont worry it wont be a big problem, it will work as if there was no prefix

if you are complaining about prefixes on whispers there is nothing you can really do about it...

well its disabled by default,
the prefixes will only stay in the chat but will not affect commands.
the prefixes dont change the users real name that way it wont
appear in scores and playerlist

It does not affect commands. If you want prefixes to only work in chat make sure that

change-playerlist: false

in the essentials config

get a permissions plugin like LuckPerms
then give them permissions to do the stuff essentials wont let them do,
by typing

/lp group default permission set essentials.back
/lp group default permission set essentials.nick
