The shutdown time is shown while slots are not completely filled. Just select as many slots as you really need, join the server and the shutdown timer should disappear.

You don't have to change .yml to .jar, these are two completely different file formats. You have to edit the permissions.yml and set up your personal permission system. For tutorials on how to do that, please check YouTube etc.

Do you mean the starting waiting queue or the shutdown cooldown that is shown when no one is online?
