TMI and NEI are client side mods, you don't need to install them on your server, only on your own computer.

We're not the developers of the plugin, so we can't update it for you. You have to wait for an official update.

You have to configure PermissionsEX properly, otherwise it won't work. In addition make sure it's compatible with your currently installed server version. If you want plugins to be added, then suggest some.
