I would like to know how then I put my own plugin on my Minecraft server, since there is no FTP address provision?

We can only add plugins that are publicly available at DevBukkit or SpigotMC.

What do you mean with modifying plugins?

You can edit your plugin's configuration files at the Files & Plugins page.

If we add it to our list you may install it on your server then.
