File Management Overhaul?

Please add better file management. This is really overlooked I feel, but is super important. We should be able to manually upload files (through browser or even FTP) and we should be able to make folders. The root directory of files shouldn't be the plugins folder, we should have manual access to the saves and all the other data (I get not including properties on that list.)
