I made this script that would change some recipes but I can't seem to find a way to put it into the server.

Go to the files page and navigate into the scripts folder.
There you can create your .zs script files.

Do I just add the .zs behind the file as I'm creating it or do I have to do something else?

Alright, I've got it working now. I thought it wasn't working when I first tried it, but I forgot Crafttweaker doesn't output it's logs into the console.(it outputs to crafttweaker.log)
