Hi,
I have a full running server network using bungeecord, but I was wondering if I could use my aternos server as a backup or fallback server, in case my main server goes offline.

Try to put your server data manually then. This including: Your world, all of your plugin's configures, options in https://aternos.org/options. However you can't upload files from your computer to here
