I can not tell you why your config files are empty. You're also the only one reporting that problem, so you have to consider that one of your plugins causes that problem.
I can not bring the config files back, but you can restore a backup.

For modpacks, not really.
A mod/modpack might run just fine when you started to use it. But it can brake at any time. Cause the more you use it, the more RAM you need, and since aternos has a RAM limit (Cant rly complain, its free) then it will eventually give up and start to crash.

The plugins which are crashing are either not compatible with your server, configurations are wrong or they are just buggy.
We can not help you with plugin configuration etc. Contact the plugin creator, he knows better why his plugin crashes.
