I've tried adding mods 2 different times and after sometime they all just disappear from the files
Which mods.
If just the mods disappear just try to start your server and they should come back.

I see that BiomesOPlenty is now installed on your server. So the problem is fixed?

We do not modify the default configuration of modpacks.

Yes this is possible, however this is not the point.
We don't add routines or parts of code to
1) just support a single mod or plugin.
2) create a work-around to fix other peoples stuff.
