I just tested your server and joined it, I could not reproduce any type of lag.
But what I see is that you use a lot of command blocks. Depending on what you do with them you may experience lag.
Also the lag you have might be related to the client, and not to the server

Yes, because this problem is related to the content of the file you're trying to save.
