I mean, you could run a custom Anti-Virus scan of the file before uploading it to your servers.
Windows:
1. Make sure your server is online and open your Internet browser to aternos.org/world.
2. Press Upload world and in the address bar type in %USERPROFILE%\Downloads.
3. Select the ZIP folder and press Select.

3. FInd your world and drag it into the ZIP folder you made on your desktop.

When I first started using Aternos, I had the same problem. But them I realised that I had EssentialsAntiBuild installed. You don't. However, you do have so many plugins that the server might be lagging too much. When you can't build or PvP, try using /tps to see the server's ticks per second. 20 is the best possible, the higher the number, the less server lag.
EssentialsProtect might also be the problem. Try disabling that.
Also, what MC version is your server?

Also, are you using things like repeating command blocks? Or functions? Those take up a lot of memory.
Can you upload this world to Dropbox or something and post a link to it here so we can see if there is something wrong with the map?

2. EssentialsX does support PermissionsEx, it just requires Vault to do so.
Plugins cannot be added from external websites. Only from spigotmc.org and dev.bukkit.org.
