You don't have to generate a new world, just delete the DIM1 file and start your server. Make a backup first though

That's only when you use a server software for plugins. When you use any other software, you can only see the main world in the worlds tab; the other worlds (nether / end) are located inside the main world with the name DIM-1 and DIM1

That message means that your server has lag. Vanilla is very laggy to be honest because you can't do anything to get a better performance. I recommend you to use Paper/Bukkit and read this guide for optimization and performance https://www.spigotmc.org/threa…mization%E2%9A%A1.283181/
You should not lose anything if you change to Paper but make a backup before switching the software.

Probably not, pocketmine is stuck on 1.12.2 and I don't think there's a plugin for netherite things

Running your server 24/7 is not possible because we are a 100% free service. We only have limited resources, and we want to make sure that these resources are used by active players.
Trying to circumvent that will result in your server being deleted.
This also means that you can't stay afk on your server
