Do you have any client-side mods installed? What Minecraft version does this problem occur on?

in my mc yes & my server is 1.8.8

Thats called block lag, its usually caused by server side lag. If you are having this problem and no one else is, it means your connection (your internet) is too slow to send to the server what you did, it puts the blocks back, and then the server finally tells your game the block can break.

Uninstall those mods, maybe the glitch will disappear then.

No, you didn't… And you didn't mention any lags. You just said entities disappeared. Maybe it works fine again when using a different server software (version).
