Hello, I am running Spigot 1.12.2 and whenever I try to edit the welcome messages/announcements I click "save" and when I start my server, the messages are back to the default messages.

You're probably messing up the syntax of the config file.
The syntax is basically the grammar for config files. Different file types have a different syntax.
You validate your config syntax for e.g. yml files here: http://www.yamllint.com/

I don't believe that to be true because even though I am new to configuring files, I took the safe route and tried my best to replicate the previous code.
how you don't believe that Roman is more than experience at servers
dude get your config CTRL+A it and CTRL+C
then go to the site and do CTRL+V and click go it will say to you if config is valid or not

I wrote my post because many plugins overwrite the config file if they are not able to read it (e.g. because of a wrong syntax)
Can you share the config with us?

I used to install that plugin
Whether you messed up any config in SuperLobbyPlus, all the config will reset
You probably didn't put symbol " like ("Hey") in the message
