Stop your server and make sure you configured the plugin correctly, especially the permissions.yml file.

This may be an error. Try restarting your server. Quote me if this doesn't work. Otherwise, do what Andreas told you!

If you configure PermissionsEX correctly then Bukkit should use PermissionsEX's permission system.
