I think you already know what you need to do!
Check the serverlog. Share the serverlog via mclo.gs with us.

Your server only reinstalls when you change the from vanilla/bukkit to modpack, mods or vice versa.

If you just change the MC version of your plugin serversoftware you won't loose any data.
Please note that some plugins might not work when you change the mc version.

There is also a file called buildinggame.jar
That's main part of the plugin.
The other two are only for using this games together with bungee

I assume that your problem that no command works has nothing to do with BungeeCord and Addon plugin.
Remove these two plugins and check if it works then. Also check if there is an errer in the console after executing a command from that plugin.

Older versions of spigot are already available.
The newer ones are only availabe through the spigot jenkins server and not via the main resource hub of spigot. Unfortunately we can not add it then.
Give EssentialsX a try. It's an updated version of essentials which is availabe on Aternos.

Setze einfach die Option "default" für die Gruppe welche neue Spieler erhalten sollen auf true.

Then try to edit the motd while your server is offline. Then start it.
Also make sure that you click on the disk icon next to the motd after editing it.

As you can see in the plugins wiki the buildinggame-bungeecord.jar and buildinggame-addon.jar are only needed if you want to use the plugin in a bungeecord setup.
So you can delete these plugins.
