The BlockShufflePlugin (https://aternos.org/addons/a/spigot/77509 | https://www.spigotmc.org/resources/blockshuffleplugin.77509/) requires the CommandAPI plugin, which is an external download. So I suppose that the BlockShufflePlugin can be removed.
And please do everyone a favor and don't add it back in a few months cough -

Maybe you can try starting the server once and check if the server generated the world_nether file when starting server. If it generated the world_nether file , then you will be able to see it and add your own nether to the server.
You have a bukkit server.

You are wrong, some of the rank plugins gets Admin as a OP++
OP can't use /pl command with some of this plugins but Admin can
[I know that because I had a problem about /pl command in the past :D] [Don't get me wrong]OPs can use each and any single commands and will always be above each and every rank.

Admin is more powerfull than an OP

1. Admin can just be a cosmetic Role
2. OPs always override any permission and are always above any plugin-made role / rank
