Stop your server before making the change in the configuration file to make sure it's permanent.

Maybe it helps to save your world using /save-all before stopping the server.

You only have FactionsPlus installed, but you need to install Factions (too).

This is strange, actually you should be able to open json files.

Maybe @Matthias or @Roman can help.

I just checked your server, it was online and the console was working fine.

The console output is only visible while your server is online.

With plugins like PermissionsEX you can create ranks for example. Do you mean something like that?
