So if this only happened to you on only some worlds it might be a bug in one of your plugins, or you did something like /clear or something which has the same effect.

happened to me and in the last generate of my server my friend and his enderchest cleared i see nothing do that we just exited the server get back after 5hrs and her data cleared maybe that happened to you currently i dont know the reason of that
but there is no way to get back your items maybe a backup do
