Mods folder getting deleted

    Hello.
    I have been playing with my friends for a not so long time now.
    And I am the one controlling the files of the server.
    Recently I've got a problem where everytime a mod has a conflict and I have to delete it, It deletes the entire mod folder.

    And yes I have a backup just in case, but this problem started today and before I didn't have this issue.
    Anybody know why it could be?

    UPDATE:

    I decided to delete the world and start a new one.
    All werer running correctly.
    BUT NOW when I close the server it deletes all the mods inside the Mods Folder and nothing is getting corrupted
