Did you check if you have the nether and end in singleplayer?
Yes, they're in the folder.

I did not say in the folder, I said in singleplayer. Join your world in singleplayer and check if your buildings in the nether and end are there.

Try re-downloading your world after you start and stop your Aternos server. Then check if you have the missing files.
