We can't build our system on believes and exceptions.

Yes with many many many work it would be possible to download plugins which are only available through external sites.
BUT! We would need to re-engineer and analyse external download pages. Many of them contain special mechanisms to prevent automated downloads which needs to be bypassed. This work must be done for every plugin because they have all a different structure.
Also this is not a job which is done once. Every time a website changes the code we need to do all the work again for every plugin.
So in the end of the day it is just creating many many many work just to give the ability to install a tiny amount of plugins. This feature would just create a huge amount a work for us and a very tiny advantage for you.

We want to create a platform which gives people the ability to create their own free server. The goal is it to keep it as simple as possible for the user with the maximum of features.
Keeping the system up and running, developing new features, fixing bugs is already enough work and consumes already a huge amount of time of our spare time.

Not even close. We use Spiget as an API to get all required information about the plugin and of course the download URL. GitHub is a completely different platform and implementing this just for one single plugin is not really worth it.
