I have been playing on a server of mine for a very long time. However today, I find every time I try to log in, it loads partially but seems to immediately lose connection as everything server-side freezes, and after a few seconds I time out. I know it isn't a problem with my internet; I joined Hypixel and it worked just fine. This bug started happening when I was configuring a different server, where I had just downloaded all the new mods, and the issue started. I found no fix and went back to my other server, but had found that the issue had carried over there somehow, even though I was using different mods and a different version. I'm reluctant to reinstall anything on the server, as many others play there, and I don't want to delete anyone's progress. After all, none of them are recieving the same issue.
I can't join my Aternos server, I keep timing out.

I've been having this problem with the exact same details. I've even tried creating an entire new server, didn't work. It's clearly something wrong with Aternos generally, or just on the user's end, but I can't figure it out. It only makes it more strange, though, that servers that aren't Aternos work just fine.
I can definitely confirm that any progress you remove or add will not change a thing, I'm pretty sure...

Strangely, no. I remember a while ago, though, when I tried this, I logged onto the server after reinstalling it without any mods. When I installed a mod, though, it started doing its timeout thing again. I then tried going back to vanilla, but then just nothing would load.

I found a fix! I entered a command into the windows console (typing cmd into the windows search bar). This was the command I entered:
ipconfig /flushdns -
