I've tried to change the config of the server for 3 mods, Enchanting Infuser, Corail Tombstone and Mahou tsukai. I changed some values from false to true, saved and update the server. And then ingame there is no change and the files are like I didn't change anything. Is there something I'm doing wrong?

update the server
update? You probably mean restart?
Do the changes persist or do they get overriden?

Make sure you change the configuration files while the server is offline

Then the changes you made are probably invalid. Some mods and plugins just overwrite the whole configuration file if a syntax is invalid.
