You can create files, but not upload/create plugin-type files.

Both of those are already available for you to edit.

The paper.yml will be created automatically.

Spigot obviously doesn't have or use a paper.yml.
Only paper does that

Where exactly do you need to create a folder and why?

Afaik there's no way to reconfigure that by default.
