Which plugins do you have?
Some plugins that get rid of lag (like ClearLagg or GriefPrevention) delete armor stands.

CraftEnhance, CustomJoinMessage, EpicRename, HeadDB, Holographic Displays, Itemedit, Parkour, Powerranks, PVPManager, Shopkeepers, SpawnProtect, Warps, WorldEdit
Maybe Holographic Displays or Shopkeepers are glitching it (as they use armor stands)
